Couple little things:
A ledge near the mine has a floor collision shape that trapped me when I walked onto it.
And I had the same issue which I think was mentioned before, if you examine a plant and choose to bottle the sap when you don't have a flask free, when you come back later WITH an empty flask, you still get the no empty containers message. I didn't have a map position of the offending plant, but maybe you can recognize it from the picture.
